Where each processor wins
Stripe wins on: pure cost
For most transaction sizes over $8, Stripe is the cheapest processor. The 0.09% lower rate vs PayPal more than offsets the slightly lower flat fee, especially on larger transactions. Stripe also has the best developer tools and the most predictable payout schedule (2-day rolling).
PayPal wins on: conversion rate
PayPal's brand trust drives higher conversion rates — particularly among customers who don't want to enter credit card details. Industry data suggests PayPal checkout options lift conversion by 14–44% depending on audience. For some customer segments (older, less tech-savvy), PayPal is the only payment method they'll use.

Shopify Payments wins on: integration
Shopify Payments is built into Shopify — no separate account, no setup, native integration with Shopify's dashboard and analytics. It's also powered by Stripe, so the rates and reliability match Stripe. If you're using Shopify, default to Shopify Payments unless you have a specific reason not to.

Which processor should you use?
For most Shopify dropshippers
Use Shopify Payments as your primary processor (cheapest, native). Add PayPal as a secondary option at checkout (for customers who insist on PayPal). Accept that PayPal will cost you ~$0.23 more per transaction on average — the conversion lift should justify it.
For very small transactions ($5–$15 AOV)
The flat fee dominates. Stripe and Shopify Payments Basic ($0.30 flat) beat PayPal ($0.49 flat) more significantly. On a $10 transaction:

- PayPal: $0.79 fee → $9.21 net

For high-AOV stores ($100+)

Hidden fees to watch
- Currency conversion. International cards incur 1–3% extra. Stripe: +1%. PayPal: +4% over base rate.
- Chargeback fees. All three charge $15–$25 per chargeback, on top of clawing back the transaction.
- Instant payout fees. Stripe: 1.5% for instant. PayPal: 1% for instant transfer. Shopify Payments: not offered on most plans.
- Refund fees. Stripe and Shopify Payments refund the percentage fee but not the flat fee. PayPal refunds everything but charges a separate dispute fee if the customer disputes instead of refunds.
- Monthly fees. None of the three charge monthly fees on standard plans. Some premium tiers (Stripe Atlas, PayPal Payments Pro) do.

Processors don't pay out instantly. The lag matters for cash flow:
- Stripe: 2-day rolling payout (e.g., Monday's transactions arrive Wednesday).
- PayPal: Instant transfer available (1% fee) or 1-day bank transfer (free).
- Shopify Payments: 2–3 day payout depending on country.
